In the last mission, Emeralds are hidden in the three mountains...Ghost Train Mountain, Pumpkin Mountain and Church Mountain. One Emerald is hidden in each mountain area and you should already be familiar with this stage by now! So use your techniques you've learned so far...finding the first and second Emeralds should be no problem!
