Did you know there is the Ancient Ruin in the passageway in the Pyramid core? If you play the Mystic Melody there, the entrance to the secret underwater passageway will open. In the water, there will be an entrance to the passageway where you can find the Chao, but the door is closed and it's connected to an hourglass. Swim the shortest path!
